I can confirm this was the exact problem. I extracted the DS1287 and used
a Dremel to expose the battery contacts on the chip; my multimeter
reported there was about 220-230 mV left in the internal battery prior to
severing the connection.
I've now soldered a CR2032 battery and holder to the contacts and refitted
it to my Vaxstation and now it powers up as expected.
