startx and xdm (if that is your graphical login screen) use different
session startup scripts. startx uses ~/.xinitrc and xdm uses ~/.xsession
(actually it is even run from /etc/X11/xdm/Xsession).  I usually link
one to the other but maybe you have not.

So it seems that Xsession or ~/.xsession fails for you.

Other graphical login screens might use a different startup script,
probably not even located in your $HOME.

Hopefully this helps with narrowing down the fault.
