I can't offer any solutions, but I have similar experience on my system
(see the "jmide regression on amd64/current" thread on current-users). 
Moving to channel 1 didn't help me, and in fact the ST506 weirdness seems
to occur on whatever the first probed drive, regardless of controller.

I'm using an ASUS P5W DH Deluxe SE motherboard, and a 500GB Western
Digital drive (not an AAKS, but probably similar firmware).  Did you see
the weirdness if you put one of your Seagate drives on channel 0, or only
the WD?
