Sorry, I forgot to follow-up on this. Matt Thomas made the sysctl
hw.machine_arch on this systems depend on the emulation in use:

hw.machine = evbmips
hw.model = Cavium Octeon CN50XX
hw.machine_arch = mips64eb

and now pkgsrc works out of the box with no changes to the pkg tools.
