That's XFree86, not X.org,

"/usr/X11R6" but for historic reason.

If packages in "pkgsrc" don't build with X11 in "/usr/pkg" they
should be fixed. If you have problems with "home grown"
application you can always create a symbolic link from
"/usr/X11R6" to "/usr/pkg".

BTW: recent Linux distributions don't use "/usr/X11R6", too.
     The binaries are in "/usr/bin", the libraries in "/usr/lib"
     and so on.
