That's horrible! "pkg_admin check" reports many thousands of errors, not
only in perl-related parts. A small excerpt:
---8<---
/usr/pkg/share/locale/zh_TW/LC_MESSAGES/gettext-tools.mo fails MD5 checksum
../usr/pkg/include/epoxy/common.h fails MD5 checksum
/usr/pkg/include/epoxy/gl.h fails MD5 checksum
/usr/pkg/include/epoxy/gl_generated.h fails MD5 checksum
/usr/pkg/include/epoxy/glx_generated.h fails MD5 checksum
pkg_admin: libepoxy-1.4.3: File `/usr/pkg/lib/libepoxy.la' is in +CONTENTS but not on filesystem!
pkg_admin: libepoxy-1.4.3: File `/usr/pkg/lib/libepoxy.a' is in +CONTENTS but not on filesystem!
symlink (/usr/pkg/lib/libepoxy.so) is not same as recorded value, Symlink:libepoxy.so.0: Symlink:libepoxy.so.0.0.0
/usr/pkg/lib/libepoxy.so.0.0.0 fails MD5 checksum
/usr/pkg/lib/pkgconfig/epoxy.pc fails MD5 checksum
..pkg_admin: xcb-util-0.4.0: File `/usr/pkg/include/xcb/xcb_atom.h' is in +CONTENTS but not on filesystem!

Maybe updating my server over the last years from 8.0 to 8.2 was causing
these checksum errors and missing files?

I tend to agree. :|
