Same trouble here under fluxbox too:
NetBSD 5.1.2 (GENERIC)
fluxbox-1.3.2       Window Manager for X based on Blackbox
vim-xaw-7.3.653     Vim editor (vi clone) with X11 Athena GUI

If I invoke $vim -g via rxvt or xterm I cannot click to focus on the
vim-window. But if I close the rxvt-window, I can use vim. If I invoke
vim -g via the menu of fluxbox (and no terminal open on the screen) then
I can use vim normally.

Yes, must be a bug - but not only related to NetBSD 6.0.
