Updating packages should always be made carefully.
Both with patches/* and handwritten do-install.
For example, your patches/* may be incomplete...with the same results.

ALWAYS do-install is bad idea, ALWAYS patching upstream Makefiles is
bad idea too. For small, trivial and rarely updated packages like
ubench do-install may be better. But i don't insist on this.
The main idea of my answer was not about do-install.
