You're not by any chance doing 2 pkg_* operations simultaneously?

Normally that wouldn't be a problem, I think, but for file-check, it's
fatal.   Aside from PLIST errors, I only see the behaviour you've
described when I forget and start building more than one package at a
time (into the same /usr/pkg)
