While I don't know what's causing your original problem, I do know why make and 
./configure work differently. The pkgsrc makefiles change the path so that a 
while pile of wrapper scripts in /mnt/pkgsrc/pkgsrc/wip/mpiblast/work get used 
instead of the system utilities and the wrapper scripts are having a problem. 
As I said, I don't know what that problem is.
