I have a similar problem:

I thought it had something to do with gtk2-engines-murrine, as I'd installed
it around the time I noticed this problem. It's only the case with some
emulators - mostly the ones that use SDL or OpenGL. I don't have the issue
with the QT port of yabause using OpenAL. Not sure if this helps though nor
what it would have to do with amaya.
