You can use mtree and the files in /etc/mtree to check the existence and integrity of files on your system—if you’re really curious.
The daily crontab runs the security script, which executes mtree (among other checks), and sends an email reporting filesystem changes and other information, depending on your security.conf settings.
Of course, you’ll need anacron or something similar on a machine that isn't running at 4:15 AM, and it requires a working shell (sh), sendmail, and other necessary components. :)

I think I will never know what mistake I did. Perhaps an uncontrolled rm
command started deleting files until Xorg bombed out and stopped.
