I am having similar issues with 4.99.55 amd64

My mouse moves fine in the window manager, but I can't type and I/O 
appears to be hanging for few seconds here and there. I upgraded frm 
4.0_RC2 to 4.99.55 recently and I don't recall slow downs happenening 
often before. Now it is pretty frequent. I didn't think much of it until 
it happened more after I read your email. When it happens I can't 
troubleshoot since I can't type...
