Could you put your build logs and environment somewhere?  I can't
reproduce this on my El Capitan bulk build machines (which started a
clean from-scratch build a few days ago):

  $ cd pkgsrc/devel/boost-docs
  
  $ bmake show-vars VARNAMES="MACHINE_PLATFORM CC_VERSION TOOLS_PLATFORM.sed"
  Darwin-15.2.0-x86_64
  clang-7.0.2 (clang-700.1.81)
  /usr/bin/sed

  $ ls -l $(bmake show-var VARNAME=PKGFILE)
  -rw-r--r--  1 root  wheel  46566906 Dec 16 11:52 /data/packages/Darwin/trunk/x86_64/All/boost-docs-1.59.0.tgz
