The old security/audit-packages package defaulted to downloading the pkg-vulnerabilities file into ${DISTFILES} where as the new audit-packages code (in pkg_install) uses ${PKG_DBDIR} so this could simply have been a matter of you having an outdated pkg-vulnerabilities file lying round the place.
