Can you connect a USB keyboard for debugging purposes?
Or enable sshd in one of the boots where keyboard works?

I assume you do not (yet) run X?

Can you (via ssh or usb keyboard) get the output of dmesg (or the
/var/run/dmesg file) and compare a version from a boot where keyboard works
 with one where it doesn't?

 Thanks,

 Martin
