I frequently see the following:

===> Overriding tools for qhacc-3.3
===> Creating toolchain wrappers for qhacc-3.3
/bin/sh: line 1: 
/tmp/pkgsrc/wip/qhacc/work.montecristo/.buildlink/lib/pkgconfig/xextensions.pc: 
Permission denied
===> Configuring for qhacc-3.3

This is for many packages. I don't know yet if this is from some change I 
made or not. The above example is on Linux.

It happens for different pkgconfig/*.pc files. The files are readable, but 
not executable.
