I don't understand what is an advantage of this change.
Currently, source files resides in /usr/pkgsrc but target /usr/pkg may
be changed to other directory as setting LOCALBASE in /etc/mk.conf.
So, I think that pkgsrc tree must be outside of /usr/pkg.

usr/src isn't source only for /usr.
