part of the base system.

If you want something from pkgsrc, you'll find it in /usr/pkg.
One of the design goals of pkgsrc was not to put files all over the file
system, but keep them in one place. That way you can be sure to run some
pkgized bind. If you install it into /usr/bin, you never know what you
have.
