Ok, I went back and looked.  The clock on a 5000/240 has logged a
frequency error of about 9 ppm since I patched NTP into the kernel in
my own tree (i.e,. about two years).  

On June 25 I isntalled a new kernel built from -current sometime
between june 20 and june 25.  After booting that kernel, NTP's
frequency error steadily rose to 54 ppm and has stayed there ever
since.

I'm seeing the 54 ppm with both 14-month-old static binaries I built
from xntpd-3.5f, and with xntp in our tree.

I conclude something -- possibly spl-related changes?? -- has
badly impacted clock-interrupt response.  

Erik, is it possible to build a Sparc kernel built from early
June source, and try that on your sun4ms?
