Something spinning, throwing loads of system calls or triggering traps? 
That would give ~100% kernel time and an almost unresponsive system.
Try to see which process is spinning ( let top run on the terminal and 
see who's the culprit next time it happens ). The machine might still 
be responsive ( just VERY slow ) - see if you can get the offender into 
gdb to find out what's really happening.
