I am running netbsd on Performa 476 (with a 68040) and have seen the problem you mentioned.  The way I fixed it is like this:
	

1.	In the booter, I unchecked the "Auto-set GMT Bias" and 
	manually calculated my offset (plus an hour).  I am in the 
	East-Indiana timezone which is -5:00 hours but for some reason
	-6:00 hours works.

2.	After I booted netbsd, I found that my /etc/localtime pointed 
	to the wrong file.  I am in East-Indiana not Pacific.  We don't
	change time here when the seasons change.  So I removed the link 
	to Pacific and created a new one that pointed to East-Indiana.

It should work just fine everytime you boot it after the above changes.
