I haven't really been following the MBR id discussion too closely,
but one thing that I think has not been said is that what is
relevant in deciding whether to print the warning is which id
_the MBR partition which was used for booting_ has.

I think that would also sidestep the 386BSD/NetBSD and
multi-disk issues.

I don't off-hand think this information is already known
to the kernel, but an easy way of finding out could
be to just see which MBR partition the root (disklabel)
partition fits inside.
