No, it shouldn't. pkgsrc records the stages:

download - untar - patch - configure - build - install and=20
resumes were you left it, at least; also, if the package itself doesn't
enforce complete rebuilding, the inner "make" will continue to build were
it was interupted during the "build" phase.

so just "make install" in mysql-server, and it should continue.
