Could you explain why you think it's in the best interest of the greater pkgsrc ecosystem to remove things from wip just because of a danglingd dependency, rather than leave them for someone to use as a base later? (Certainly it seems fine to drop them from the top-level wip/Makefile.) If you've analyzed them and they really need zope3, and can't be used without it, and there is no upstream that can work with newer zope, then you've arrived at the conclusion that the package is hopeless, but you didn't say that.
