Maybe try updating pkgsrc and removing x11-links and reinstalling the 
latest pkgsrc/pkgtools/x11-links package.

In my case, I have:

lrwxr-xr-x  1 root  wheel  30 Dec 15 21:55 
/usr/pkg/share/x11-links/include/X11/Xarch.h -> /usr/X11R6/include/X11/Xarch.h

(And the file is from Xorg 6.9.0.)
