In theory, yes, sysinst will DTRT.  

In practice, I twice told sysinst not to replace my bootblocks, and it
twice did (and said as much), forcing me to run installboot afterwards. 
That was with 3.0 and 3.1.  

And, as you know, in theory, there's no difference between theory and
practice, but in practice, there is.
