Maybe gnuplot is what you need, it's in pkgsrc/graphics/gnuplot 
and you can take a look at some examples at 
http://gnuplot.sourceforge.net/demo/scatter.html

I like it an used it for my LaTeX reports in several electrical
engineering courses.

Also there are several other plotters in pkgsrc, like guppi or plotmtv,
but I never used them.
