OK, here is, I suspect, what happens:
your desktop size is set to 1280x1024. The physical mode the X server can do
are 640x480, 800x600, 1024x768 and 1280x1024. I guess it starts in
640x480, you can change mode using <crtl><alt>+/- Once you're in 1280x1024
physical mode all your desktop will appear.

To have it start in 1280x1024 by defaut, edit /etc/XF86Config,
and put "1280x1024" in front of the others in the Subsection "Display"
of Section "Screen" (there are several of them).
