The configuration is stock standard with the only difference between
a working domu and one that fails being the load and processes running.

load averages:  0.02,  0.02,  0.00                  up 0 days,  3:01   14:30:37
32 processes:  29 sleeping, 2 stopped, 1 on CPU
CPU states:  0.0% user,  0.0% nice,  0.0% system,  0.0% interrupt,  100% idle
Memory: 298M Act, 6604K Wired, 12M Exec, 256M File, 166M Free
Swap: 512M Total, 512M Free

Coincidentally, this problem is only occuring on domus that have a database,
one is running postgresql/ldap and the other is running zope.

Not entirely sure. Nobody else appears to have this problem whereas I have 
it in two seperate instances.

Maybe running postgresql, samba, ldap and starting ntpd?
