Low probability but I've seen similar with a failing power supply rail.
Linux has more out-of-the-box power savings features. Reduced power
draw could put you below the ripple threshold when problems start to
appear.
I suggest stress testing the system under Linux with full CPU load on
all cores with concurrent disk I/O. Maybe a build.sh -j 16 and see
what happens.
