OK, fixed. It's a side effect of etcupdate not using DESTDIR, but
SRCDIR, when I run ./build.sh with building with UPDATE=1 

I ran make cleandir into /usr/src/gnu/usr.sbin/sendmail/, and the
problem is gone.

Should I file a PR, pointing the relationship with bin/22943 ?
