Those apps invariably install to /usr/local or /usr by default.
The only packages i have ever seen that install to /usr/X11R6 by
default are those that use imake, and they are in the minority.

At any rate, we are talking about pkgsrc, not downloading a tar
file and going at it yourself.  So any "amateur hour" app that
defaults to /usr/X11R6 can simply be patched.
