Yes I've X11R6 in man.conf (I didn't install X, it's the standard
src distrib), but not in MANPATH.

But as said Jaromir, in <200203102043.g2AKh2602208@saruman.ics.muni.cz>,
makewhatis reads man.conf, if called with a single argument, which is
what src/build.sh does.
