I'm not sure I understand the problem.

You can hardwire different root partitions into the different kernels and just
boot the different kernels from the first (MBR visible) NetBSD partition. All
other partitions do not need to be visible from the MBR. You can optionally
reuse the boot partition as root for one of the systems, but you don't need
to.
