It may help, but then again it may not.  Mkfs always formats the 
partition in the "old" style that is compatible with the Installer.  If 
you do format the new partition from within NetBSD useing newfs you'll 
need to use the "-O" switch if you want it to be compatible with the 
Installer application.  If you never intend accessing the partition using 
the Installer you can let newfs default to building a "new" sytle 
filesystem.

However, it may be that the problem you're seeing is not related to this 
at all.  It could be the problem that some of us are seeing with various 
disks and disk partition configuations.
