Generally this is a good suggestion, but I'm not seeing how that makes a
difference here (after all, they are recognized at the same I/O address).

That's an "interesting" solution.

However, if you are compiling your own kernels (which you should do
anyway), you can just specify the I/O addresses that you expect the 3C509
cards to reside at.
