Andreas,

It sounds like you installed NetBSD using the restore CD. If that's a 
case, installing your new kernel is simply a matter of renaming /netbsd 
to /netbsd.old and copying ./compile/Qube2ipl/netbsd to /netbsd

There's no need to play around with anything in the /boot directory. 
The boot loader takes care of loading /netbsd
