What sources (-current?, netbsd-3 branch) are you using? With a  
netbsd-3 source tree, I cannot confirm it:

# config -v GENERIC
Build directory is ../compile/GENERIC
Don't forget to run "make depend"
# pwd
/usr/src/sys/arch/alpha/conf

Maybe delete /usr/src and use a fresh "co" from cvs.

By the way, I usually use the build.sh script meanwhile to compile  
everything. It's so convenient.
