I didn't check your package. But yes you do need to create directories.
Here is one example from pkgsrc/fonts/fontconfig/Makefile
PKG_SYSCONFSUBDIR= fontconfig
MAKE_DIRS+= ${PKG_SYSCONFDIR}/conf.d
