Seems according to the PKGGNUDIR thread in tech-pkg@ that one could simply define 
>.if ${OPSYS} == "NetBSD"
>PKGGNUDIR=     #empty
>.endif
overriding default the GNU directory (which defaults to "gnu/").

Unfortunately, GNU programs are more or less a naming mess on most platforms not solely GNU.
