Yes, I saw those patches.

That packages has the correct path:
tron@colwyn:/usr/pkgsrc/textproc/xmlcatmgr>strings /usr/pkg/bin/xmlcatmgr|grep etc
ungetc
fgetc
/etc/pkg/xml/catalog
/etc/pkg/sgml/catalog

tron@colwyn:/usr/pkgsrc/textproc/libxml2>make show-vars VARNAMES="PKG_SYSCONFDIR.xmlcatmgr SGML_DEFAULT_CATALOG XML_DEFAULT_CATALOG PKG_SYSCONFBASEDIR"
/etc/pkg/sgml/catalog
/etc/pkg/xml/catalog
/etc/pkg
And the binaries look fine, too:
tron@colwyn:/usr/pkgsrc/textproc/libxml2>make list | grep ^/usr/pkg/lib | xargs strings | grep etc
[...]
file:///etc/pkg/xml/catalog
[...]
file:///etc/pkg/xml/catalog
[...]
Kind regards
