configure.in generates a shell script...  so you could just do something
silly like

OLDFLAGS=$FLAGS
FLAGS="$OLDFLAGS" "$NEWFLAGS"
#crazy test that needs NEWFLAGS here
FLAGS="$OLDFLAGS"
unset OLDFLAGS # for completeness...
