Hmmm, any changes you do from within quake2 is saved to
baseq2/config.cfg, and should survive between sessions. If it is not
saving that file it seems like the same problem as with your save
dirs. Are you sure that you have write permission to the baseq2
directory?

Quake2 should really "Just Work", in -current.
