Make sure your src/tools is up to date, as well as the make(1) you are
using (if not using build.sh).

aclocal/autoconf/autoreconf should not be run by these directories so long
as you have an up to date make(1) and src/tools; there is some very
important glue logic in src/tools/Makefile.gnuwrap meant to prevent these
problems.
