Hum, works for me:
SUP Upgrade of current-pkgsrc at Sun Sep 10 03:01:32 2000
SUP Fileserver 8.13 (4.3 BSD) 26060 on ftp.netbsd.org at 03:01:32
SUP Requesting changes since Sep 8 16:40:23 2000
SUP Deleted file pkgsrc/mbone/sdr/scripts/configure
SUP Deleted directory pkgsrc/mbone/sdr/scripts
SUP Using compressed file transfer
SUP Receiving file pkgsrc/Packages.txt
[...]
SUP Upgrade of current-pkgsrc completed at Sep 10 03:06:35 2000

Maybe you run sup at the time the pkgsrc tree is being updated ?
