I am using Xkernel for my Sun 3/50 and occasionally Xsun crashes with
the error message "bad system call". This is repeatable and happens with
some programs like gtk-gnutella, or mpeg_play.

    The version file claims
    $Revision: 2.0.0.45 $ $State: Exp $
    $Date: 1993/10/17 02:10:07 $
but some files are newer than that:

    -rw-r--r-- 1 rhialto users 1585687 Aug 11 1997 Xkernel-root.tar.gz
    -rwxr-xr-x 1 root wheel 1827686 Mar 10 1997 Xsun*
    -rwxr-xr-x 1 root users 827549 Mar 13 1997 netbsd*

            NetBSD 1.2C (XKERNEL) #2: Thu Mar 13 23:40:24 CST 1997

Anything I can do, short of trying to cross-compile a new kernel (if
that even is possible in practice)?

The only suggestion I have is to revert back to the original SunOS kernel
to see if that works better than NetBSD.
